------------------------------------------------------------------------------------------------------------------

Title:

Semantic portals interoperability and multilingual data integration in biomedicine.

Information:

Institution:          University of Montpellier, I2S doctoral school
University of Rouen, SPMII doctoral school
Supervisors:       Clement Jonquet (LIRMM, UM2) – jonquet@lirmm.fr
Lina Soualmia (LITIS, CHU de Rouen)  – lina.soualmia@chu-rouen.fr
Stefan J. Darmoni (LITIS, CHU de Rouen) – stefan.darmoni@chu-rouen.fr
Project:               SIFR project (Semantic Indexing of French Biomedical Data Resources)
When:                 Fall 2013 for 3 years
Collaborations:      Stanford Center for Biomedical Informatics Research (BMIR),
                           Stanford University (Pr. Mark Musen).

Key-words:

(biomedical)ontologies & terminologies, semantic web, multilingualism, knowledge representation, biomedical data integration, semantic interoperability, ontology alignment, linked data

Context:

The volume of data in biomedicine is constantly increasing. Despite a large adoption of English in science, a significant quantity of these data uses the French language. The community has turned toward terminologies and ontologies to design semantic indexes of data that leverage the medical knowledge for better information mining and retrieval. However, besides the existence of various English tools, there are considerably less ontologies available in French and there is a strong lack of related tools and services to exploit them. This lack does not match the huge amount of biomedical data produced in French, especially in the clinical world (e.g., electronic health records).
Within the SIFR project, we will investigate the scientific and technical challenges in building ontology-based services to leverage biomedical ontologies and terminologies in indexing, mining and retrieval of French biomedical data. We will build an ontology-based indexing workflow similar to what exists for English resources (e.g., NCBO Annotator) but dedicated and specialized for French and make it available as a service for the community. We will use this workflow for semantic indexing of French biomedical data. We will investigate issues related to multilingual knowledge representation (complex alignments between multilingual ontologies) and maintenance/evolution of created annotations and mappings over time. Especially, the use of the multilingual (French-English) mappings will enable us to index French resources using English ontologies and to search English resources, already indexed with English ontologies. We envision potential interesting result in semantic search and automatic translation. We will also investigate the process of lifting the annotated data in the web of linked data. The project will partially reuse the work done by the NCBO project, led by Stanford BMIR. We will also capitalize upon existing tools developed by CISMeF. Methods will be generalizable to other languages and domains of application.

Subject:

The community has already invested efforts in developing ontology Web portals to assist health professionals and users in the use of biomedical ontologies and terminologies (e.g., browsing, visualizing, commenting and indexing). For instances, BioPortal (http://bioportal.bioontology.org) & HeTOP (http://www.hetop.eu) developed respectively by Stanford University and CISMeF.
The PhD project will consist in investigating the technological and scientific issues to enable semantic interoperability of BioPortal and HeTOP but also ontology portals in general. Also, the project will use semantic web methodologies and technologies to extract and represent multilingual mappings (i.e., alignments) between biomedical ontologies and use these mappings to enable multilingual indexing and search of biomedical data. Possible application to automated translation could be also considered.

Informatica campus: Sharath Shetty Shares his Success Story

Sharath Shetty was selected for Informatica and is joining the company on 01.07.2013

hello Juniors,

I wish to share the interview process of Informatica held for us during our recruitment, which may help our juniors as Informatica is recruiting 2013-14 batch very shortly in our college.

Start preparing for Aptitude, Puzzles, Basics of C, Algorithms, OS, DBMS, Networks which are necessary for all interviews. Informatica mainly concentrates on DBMS, UNIX(Commands and all), OS.

Interview process for us consisted of following Rounds :

Online test - MCQs which had 35% Aptitude and 65% technical(c, dbms, unix, os, networks) and five puzzels to solve on paper.

Face to face Interview- consisted of total 5 rounds(4 technical and 1 personal HR)

Round 1 - In this round they asked very basic algorithms (Bubble sort n all), normalization concept in DBMS and some c concepts, Bigo notations for some algorthims and some JAVA related things.(In java they asked questions only from the portions which had been covered in class till that date).

Round 2 - In this round the questions were mainly from DBMS and UNIX. The interviewer had confused me a lot in primary key and unique key concepts but I was confident with my answer. He also asked to write some unix commands and their functions.

Round 3 - This round was conducted by one of the managers of Informatica, he was very cool. He first asked DBMS related questions, then some puzzels and then some personal questions.

Round 4 - I had the best experience in this round. Interviewer firstly asked me to introduce myself and then the first technical question was to write 30 unix commands, which i thought was very easy and started writing but wrote only 12, then he told he'll ask one question on DBMS and told to write the remaining commands after answering that question and also told that if i write 30 then I'll be selected. I answered that question and then wrote up to 25 commands. He told me to leave as I did not write 30. I was fully tensed at that time. Then again he told he'll ask one more question on DBMS and asked me to complete that 30 commands after answering that question. Finally i was able to write only 27-28 commands. He said okay and asked me to wait outside. After few mins they called me for HR round!!

Round 5 (HR round) - Final round was very casual as they asked me to introduce myself and asked some personal questions and some normal questions of HR round.

Finally got selected for INFORMATICA.

For some questions interviewer did not expect correct answers but they saw our approach for those questions.
So juniors start preparing for Interviews (mainly apti, DBMS, UNIX n some basic concepts of all subjects which are going to help for Informatica hiring).

Wishing all the best for juniors for 2013-14 placements.

An Alumnus Shares Views on how students should prepare for Industry

Dear Respected Sir,

This mail is regarding the "Help Us to Update our Curriculum by Giving Your Valuable Inputs".My thought were bit different,So thought of writing a mail.

I want to speak to you  honestly,
I'm distinction holder from VTU (2010) and one of best employee in my company. After been in IT industry for nearly 3 years, what I have realized is anybody with 60% above can fit in IT career and make life out of it. I mean to say Strong curriculum is important but it is not just enough. So instead of discussing on what curriculum we need to set,I want to discuss on some things that makes my college special compare to any other colleges.

I'm putting my thoughts here.
The basic point of having technical education is to impact the society in positive way using our skills in technical. Success definition in college should be helping society by applying technical skills and not getting placed in company. We need a shift in thinking here.

So here 2 points are necessary .
1. Strong technical knowledge
2.creative thinking/empowering students for new ideas/leadership or entrepreneurial qualities.

The first point .i.e Strong technical knowledge doesn't come only by reading text-books. I think its about what is technology and where can we apply it. we are lagging much behind in application part. Bringing the technology into practical world is what makes quality education.Certainly Industrial exposure will help in this. Projects will definitely help a lot in self-thinking and execution of same. Why only mini-project or 8th sem project? . Projects should be encouraged(not made compulsory) for every sem starting from 1st semester. In fact the thinking should be how can i bring every single concept into real world or is there anything where can I connect between concepts? .My Point is " We should never ever deviate from real world ".

If I ask question to myself, what is difference between SDM and other IITs?.

1. First Point is students. Its not the teachers who will build healthy environment around college. Its all about the quality of students. I believe some of lecturers in SDM are much better than IITs. IIT is special because of environment or association of students who has right thinking (lol: students who doesn't complain about IA marks). We also need help from professors to implant the success idea and encourage students to do something bigger.

2. I would encourage on also entrepreneurial sessions where in a successful entrepreneur gives speech about how he connected the dots and made it happen.

Again I want to emphasize that success definition of student should be impacting people in a positive way through technology and not getting placed in company.because those entrepreneurs will create the economy and writes history .But those people are only 5% and rest 95% people works for those entrepreneurs. .Lets focus on creating those 5%.

I hope this will help.

Thanks,
Pranesh Santikellur
I'm working on my dream to become true and I'll make it happen.

Postdoc position in data-mining / chemoinformatics (GREYC, University of Caen, France)
/***************************************************************************************/

A 12-month post-doctoral position is open for studying computational methods for chemoinformatics.
The position will be held jointly at the GREYC laboratory of the University of Caen (CNRS UMR 6072, France).

Working context:
The position is jointly funded by the Région Basse-Normandie and by the European Regional Development Fund.
The position is included in our larger activity on designing efficient SAR methodologies; the work will be developed thanks to a close collaboration with chemists (Centre d'Études et de Recherche sur le Médicament de Normandie) and with the start-up company, Adn'Tox.

Locations:
- Caen, Normandy, France

Topic:
In chemoinformatics, a SAR model aims at estimating the activity of a chemical (e.g. its toxicity or activity as candidate drug) from its structure.
We design computational methodologies that analyse a set of examples and automatically discover key factors relying the structure of a molecule with its activity.
Even if such a methodology has a broad scope of application fields, in this project, we particularly focus on the study of a specific type of toxicity, the mutagenicity.

The work will therefore be interdisciplinary, integrating topics from chemo-informatics and computer science.
On the computer science side, the work is aimed to design new methodologies that discover associations between objects, modelled as graphs, and their class.
This project has began a year ago and a data-mining methodology has already been obtained.
The current mission will enhance these results by raising the following questions.
How to integrate domain knowledge to such a classification model ? How to supervise a pattern-based decision ?

Profile:
We are looking for a PhD computer scientist with strong knowledge in at least one the following fields:  chemoinformatics, data-mining, formal concept analysis, Bayesian inference, combinatorial algorithms, graph algorithms, computational geometry.
Besides a sound experience of programming will be appreciated.

Place, duration and remuneration:
- 12 months contract, starting from September.
- net salary: between 1900 and 2000 Euros per month

How to apply:

Please send your application (PDF format) as soon as possible.
Screening of applications starts immediately and continues until the position is filled.

Send cover letter including names of at least two references, CV and PDFs of PhD dissertation (or draft) and up to three most relevant publications to the following emails:
